Clearly it was intentional. They even followed it up on WWE.com and their Youtube channel:
A time keeper would never ring the bell without the referee's discretion unless it was for convenient storyline purposes like it was last night.

I also hated that there was a ref bump, a completely random " by Stewart and him helping Rollins was just WWE Creative telling us 'LOL. Why the hell not.' - Just frig off.

Was it really random? Think about it. Jon Stewart was really irked in real life when Lesnar broke the streak. He mentioned it many times on the Daily Show and several times on Summerslam. And he mentioned that it wasn't because it was Lesnar but because the streak was a legendary accomplishment that should not have been broken.
Now, after Jon Stewart was announced as Summerslam host John Cena made it a point that when he defeated Rollins that it would count as a victory against HHH and by extension Ric Flair because Flair's most legendary accomplishment would have been reached by someone else.
If Stewart thinks there are legendary accomplishments that shouldn't be messed with, it doesn't seem as random anymore that he prevented Cena from tying Flair.
Oops, I don't watch the Daily Show. lol
As far as Stewart interfering goes, I didn't like that. I was at least hoping Trips would be the one to cause DQ.
And why would Stewart go after Cena (who's earned himself a legend status) and help Rollins (who is a heel)?
I don't get why everyone is so upset over the ending. It was pretty much the most reasonable way to not kill lesnar's momentum and having undertaker not be a bitch(I like it a lot better with him beating taker, but I'm not a undertaker mark, so...)
Stewart mentioned more than once during Summerslam too.
It had nothing to do with Cena or Rollins. If I'm right, Stewart believes certain records or accomplishments shouldn't be messed with. Last night he said that he wasn't upset that Lesnar beat the streak... it had nothing to do with Lesnar... he just thought that the streak shouldn't be messed with since it was a legendary accomplishment.
In the same vein, he might feel that Flair's record 16 world titles should not be messed with. So he wasn't trying to screw Cena, he was trying to protect the legendary status of Flair's title record.
