Kayfabe wise Brock went to SD and was gonna keep the WWE Title and only be on there, so Eric bought in the World Title for Raw.

Real reason, more money from what I've heard.

Not sure how clean you expect a heel to win their title match.

I also don't remember the MiTB match having a dirty finish.

As for the separation of the championships Brock Lesnar and Triple H wouldn't come to an agreement over the finish of their match. Also WWE wanted to compete the brand extension.
